I was looking around documentation to see if that limit is still in place, but can't seem to locate it. Is the vertex limit on simple elements still 5000 vertexes in CE?

MicroStation CE documentation does not contain specification of DGN format.

Is sounds like misunderstanding of where this limit is defined: The limit of 5000 vertices is defined in DGN V8 format specification. MicroStation CE does not introduce new format and still use DGN V8, so this limitation is still valid.
When you will try to place a line string with > 5000 vertices (manually), MicroStation creates complex chain with more line strings automatically.

Is that feature limiting anyhow? 5000 vertices sounds like big number and I do not recall any from my customers who come even close to this limit.
Probably not in most cases. We're looking at long segments of rail with absurdly close vertex intervals, and moving complex elements into gis has some challenges.
