&lt;p&gt;The short answer is that (1) commenting out the MS_LEVEL_CLEAR_ATTACHMENT_SYMBOLOGY_FLAGS_ON_INITIAL_LOAD=1 assignment in level.cfg as Richard DeLong described in the other thread on this topic and (2) turning on the Level Overrides view attribute in the overlay file should preserve and show your overrides. Note that commenting out the variable will affect only subsequently created overlay files. It will have no effect on existing overlay files.&lt;/p&gt;
&lt;p&gt;In case you&amp;#39;re interested, here&amp;#39;s more information about why Navigator clears the overrides in new overlays. It turns out that was intentional--not a bug.&lt;/p&gt;
&lt;p&gt;As you&amp;#39;ve likely noticed, Navigator does not expose the standard Level Manager and Level Display dialogs. Instead, it uses Project Explorer (specifically its Model tab) to provide a simpler user interface for turning levels on/off and changing their colors/transparency.&lt;/p&gt;
&lt;p&gt;If you use Project Explorer to change the color of a level, it (1) stores the new color in the level symbology override table and (2) turns on the Level Overrides view attribute. In order for this scheme to work, the level symbology override table must start out in a cleared state. Otherwise, a user might change the color of one level and then see the colors, styles, weights, and transparency of other levels change too. That&amp;#39;s because the view attribute is a global setting--turning it on applies all level&amp;#39;s overrides to the display.&lt;/p&gt;
