When designing composite beams, our firm does not like to use beams with flange thicknesses less than 0.3". Is there a way to flag beams in RAM Steel that have flange thicknesses less than 0.3"
Other useful flags that would help us streamline our design process would be - minimum flange widths, large deck spans, deep beams framing into shallow beams.
Does anyone know if these types of "flags" are available in RAM Structural System?

Most of what you are looking for is available in one way or another.
Minimum flange width can be specified in Modeler - Layout - beams - Size restrictions. Keep in mind this is an precise limit, not a nominal limit.
There are also controls in the composite beam criteria to limit the flange width for 2 or 3 lines of studs.
Deep beams framing into shallow beams are reported in RAM Steel Beam - Reports - Framing Check.
For the flange thickness issue, it's best to edit the beam design table and change the thin-flanged sections to be + or / (not *). For details on table editing, see this:
Long deck spans is not something we check, but you can check dimensions in Modeler between any snap points if that helps. You can also export drawings of the framing to scale.
