You need to investigate the model thoroughly. There are lot of modeling issues like orphan nodes, improper connectivity of the members ( for example in the picture below none of the beams are split at the column locations ), improper releases like cantilevers released at the support points ( beam 6434, 6233 ...), MX releases which should be taken out etc. I would suggest that you fix these and analyze just for selfweight first and once the displacements and reactions look OK, then only proceed with analysis for seismic and other loads.
how to delete orphan nodes
Utilities->Node Tools->Orphan Nodes->Remove Orphan Nodes. . You may hit DEL key once Orphan nodes are selected.
If STAAD.Pro V8i is used, go to Tools -> Orphan Nodes -> Remove.
If STAAD.Pro CE is used, go to Utilities -> Node Tools -> Remove Orphan Nodes
