I defined master and slave nodes to connect two structures, one supported the other; so the M/S is the link between the two structures. why after running STAAD I got different displacement at these linked nodes? is there a better approach to model the link between these two structures, since I have notice the result stresses are different in members than the result of the two separate structures when they were modeled separately.
Please attach that model for the investigation if possible.

Displacements at slave nodes are equal to the displacement as the master plus a rigid rotation. So values along certain degrees of freedoms can definitely be different at master and slave nodes.
The results will also be different when you analyze the structures individually vs. when you connect the structures using master slave. This is because the support stiffness changes for the top structures, when you have a structure below supporting them as opposed to having those directly on supports. In the former case the supports for the top structures are flexible as the members of the bottom structure can deform.
