Are the deflections reported in the Max and Min Deflection Plans under a given load combination layer, say Service LC: D+L, based on cross-section effective moment of inertia? Can RAM Concept report max and min deflections based on cross-section gross moment of inertia?

Those are based on gross section properties. To get Effective Curvature Ratio (ECR) results you can use the Service Design layers or you can post-process a long term deflection calculation using Load History analysis.
