I am designing a gusset base plate for W-section column with WT-bracings on both major and minor axis of column in RAM Connection Standalone. I selected the CB-Column base with two braces template. (left and right braces) How do I change the bracing pattern to be orthogonal / perpendicular ?

That doesn't help the original issue, which was having one gusset on strong axis and one on weak axis. That's been something I asked for years ago, and it will probably be several more years before it ever gets included in RAM Connection, unfortunately. It occurs on many projects because it's not unusual to have a common column in orthogonal braces frames at stair towers or elevator cores, or simply the corners of buildings, but we can't use RAM Connection to model those joints in our RAM Structural System projects. We have other connection design software for doing all the joints RAM Connection still won't check (like this one).

Yes, that's been Bentley's recommendation in the past. It's a workable solution for RAM Connection standalone where you can just have 2 joints to represent 1 physical joint. It's not so good for using RAM Connection module inside RSS. It also doesn't account for the 100/30 interaction rule for high seismic conditions (SDC D, or SDC C for projects with nonparallel system irregularities) per ASCE 7 (sections 12.5.3 & 12.5.4). In RCSA, you'd need to manually account for that if you're in a high-seismic area.
