I understand ISM Structural Synchronizer was renamed to iTwin Analytical Synchronizer with version 12. There was no extra fee to use it. Is this still true with the new version?
It's still free, at least while saving everything to the local disk.
How do we prevent our users from using the Cloud-based repository (iModel) and only use the local ISM repository (*.ism.dgn)?
We have been using the ISM files to transfer models to Revit with Structural Synchronizer.

Our users don't have administrative roles. Done!
Were you being serious? "... and don't create any projects". Every job we do for a client gets a project name and number. A project could have several Ram Elements models.
I figured since you were not interested in using Bentley cloud services for iTwins, you were not interested in our ProjectWise projects either.
If you are using Projects extensively, but want to prevent users from accessing cloud workflows for ism.dgn only, that will take more investigation.
