Does assigning the compressible feature to the column takes column shortening into account therefore increasing deflections at the column?
I have seen that it is usually recommended to apply to models but it would be more helpful to understand why.

Yes, compressible columns take shortening into account. If compressibility is not considered and you have a pair of columns, or a column and a wall, that are close together, then they create a couple to resist moments that may be excessively rigid.
