I am trying to design pile caps in ram SS, in RAM Foundation module. I set the piel caps to be designed for pile capacity. My question is, does the program also check the pile cap for punching shear of the piles themselves?

Yes, these checks are included. See Section 4.17.8 and 4.17.9 in the RAM Foundation Manual for details. You can access the manual by clicking on Help - Manual while working in RAM Foundation.
