For small structures having angles as columns/posts, how would one assign Lx, Ly or Lz? The reason for my question is, local axes for angles will most likely not align with any of the global axes in many details. The buckling axis under consideration may not match up with any of the local axis. How would I go about modeling here?

You are correct to the extent that generally it will not match. But there is provision in staad to match both local axis and buckling axis by assigning the beta properties Angle or RAngle.

I did try Beta angle. But when I turned Beam Orientation on from View ==> Structure Diagram ==> Label to check, it showed me the original orientation, not the rotated one. I'm using Pro 8i. Little bit confused.
I am able to get rotated angle section i.e. one leg of the angle is parallel to the earlier local y axis and other leg parallel to earlier local z axis meaning thereby that local axis itself is rotated. The member orientation for the angle is showing the roated local axis(i.e. not parallel to the two Y and Z global axis). There may be some viewing problem with you.
