I am displaying the elevations of a surface using annotate feature but am facing a problem with how it is getting displayed as I want to have center the Cross Symbol "x" to be displayed in the feature what I should edit in the preferences so it can shift the cross a little bit up so it is center intersect with the feature.

Looks like you may have an X that is a font and the origin of a font is typically not quite centered. Try setting the point Symbology to display a “Cross” from the pull down options they seem to work well. But this would actually is available from the View Surface Elevation tools not on the feature annotations.

Yes the cross from the Symbology will only work from the menu: Surface > View Surface > Single Point > Surface Elevation. You are correct I find no method to annotate Feature > Points. The prefix method you are using seems to be the closest way but it is not really marking the point.
