How come I can’t ‘Save As’ or save the cross-section preferences?

That usually happens when you don't have Write permissions to the XIN where those Preferences are stored.

I would suggest you go to File > Project Defaults > Create new configuration Name > Load Preferences file and then try to save or save as cross section "Default" preferences.
