When cutting cross sections, the cross sections get cut but my border isn't visible. They're in the reference file box but no where to be seen on the screen. I have a shape and a cell around my border if that helps.
When cutting them in Geopak previously there was settings to move the border from an origin point using the cell attached to the border. is there a similar work flow in SS4 or how is this done now?

Check that your sheet border model is in the default model and that it does not have a shifted global origin. You can place a line from a data point to the precision key-in of xy=0,0|UOR followed by a reset. Check the endpoint coordinates of the line and if they are not 0,0, then you have a shifted global origin. You would then need to reset it to center center and move all graphics so the lower left corner of the printable area of the sheet is at the new origin of 0,0.
