I found that there are some rows in node and conduit Flextable not ncessary or created by error and trying to delete them. But cannot do it. See screenshot below:
How can I remove these rows?

Flex Tables reflect the contents of the model. So, those elements seen in the flex table are actually "errors" in the model. So, inlet named "IN-1" which appears to be in error based on your picture, will have to be found and deleted. It cannot be deleted from the flex tables themselves. Try this: open project explorer, then in the Utility Model tab find the erroneous items, right click, delete.

I double checked Nodes in Subsurface Utilities Model but CANNOT find IN-1! When I come back to open Flextable Storm Water Nodes, it is there! How did it happen? Any other way to delete IN-1?

OK. I've seen this happen on occasion. You may be stuck with it.
You could create a query which eliminates elevations of zero. Create the query, double click the query which will select only the items which are not elevation zero. Then right click on the flex table and choose "Open with Select Items"
But how can I delete it?
Was there ever a resolution for this? I have drainage areas and pipes that are showing in the FlexTable, but are not shown in the Model under explorer...
If you are using the current version of a Civil product, then in the Drainage and Utilities workflow, on the Tools ribbon, there is a "Model Integrity Check" tool. This lists elements that are in the two databases (Utilities and Drainage) but are not in the graphics, and lets you delete them.
