If I design a vertical alignment under existing ground, my road disappears under the terrain. Is there a solution to this problem?
What version of ConceptStation are you running? I have tested this in 10.0.4.45 and when my vertical is below existing ground, it display a cut section. The design still clips the existing terrain and appears as seen in this screen capture:
I am in the process of downloading and installing the latest ConceptStation build so I will update this response once I test in the latest build.

It happens with 10.00.05.99 and the previous version. I did find that it only happens when I try to adjust a profile or modify the road with a new template transition, once any type of intersection has been created (ramp, intersection, roundabout etc...).
After upgrading to 10.00.05.99. It upgraded my data (specifically the terrain) and opened my dgndb to display the terrain model above the design road when in a cut. So that also reproduced the display issue you are reporting. If I go and edit each element in the profile it updates/refreshes the display to make it appear correct, so I will investigate further and let you know if there is an issue we need to log. The design model should take precedence over the terrain.
I'm still running this issue, specially with .tif terrain imported from ORD.
Any updates?
