How is a motif setup to display the level overrides? The I have set the view attributes to level overrides, in level manager the reference file has Symbology set to Overrides, in the reference manager the display overrides have been set to Always, presentation has Level Overrides set. Settings have been saved in dgn file. When file is reopened the colors are all reset to original settings. What am I missing?

Silly question, but do you have any level attributes set to sync to the DGNLIB automatically? I only ask because I've overlooked that before, and chased my tail for hours trying to figure it out.

There is a configuration variable that, when set, will automatically synchronize certain level attributes back to match the original setting in the DGNLIB files whenever drawing files are open. This can be a good thing for enforcing standards, but it can interfere with any custom settings you may want to apply.
The configuration variable is MS_LEVEL_AUTO_SYNC_ATTRIBUTE_LIST and there's a decent description of it if you go to Workspace -> Configuration, find Levels in the list on the right, then scroll through the variable list to "Level Attribute Auto Synch." Not only will this give you the description of what this variable does, it will also show you if it is defined, at what configuration level (system/project/user/etc.) it is defined and what values have been defined for it.
In adddition to this setting, there is another, design file setting that could be causing a little havoc. I don't claim to understand it (apparently it's some AutoCAD analogy) - I can just point you to a resource link that can explain it better than I can:AskInga: Saving Reference Level Changes
