Tools Tab>Project Tools>Project>Model Integrity Check. You can delete ghost values there.

I am also having this issue. Matt Nelson's "Is Active" solution is temporarily helping, but leaves a lot of junk in the file. Is there any solution yet after a year?

This is a problem ORD has had from the beginning. It's frustrating a solution has yet to be developed for it. You can add the "Is Active?" column to the table and de-select the box. Sometimes this allows the model to run, sometimes not.
