I have a proposed profile to create then an alternative. Is the best practice to create these in 2 different alignment/profile files with the same alignment saved in each, then create the separate plan and profile files. Or can they both be in the same file but each plan & profile sheets chooses which proposed they use. The would both have the same feature symbology so I'm assuming that would create problems.

I'd suggest using different feature definitions for each alternative. i.e. Your active profile should use the PR version of your FD and then your alternative profiles can be on a draft FD. Then you should be able to manipulate the display of the profile linework through level symbology assuming the levels are different between your proposed FD and draft FD.
