I am trying to print cross sections with some of my references as transparent and am having no luck. I went into my 3D model and made 2 of my corridor modeling files transparent. Initially I tried by making the reference transparent, but that didn't work, so I also made transparent by using the level manager
I have the transparency box checked in print attributes. And have tried printing both individual sheets and using Print Organizer.
What am I missing?

We have experienced this as well. We discovered that you need to go into your reference's Adjust Colors settings (Reference > Properties > Adjust Colors) and check on Print Adjusted Colors for each reference that you wish to show transparency for.

Wow, ive never seen that. Do you know if we can set this to be enabled by default?

For certain plot drivers you need to toggle on the Rasterized checkbox on the Print dialog for the transparency to show up on your print.

Not that we have found yet, but we are exploring other options via the reference adjustcolors key-in.
FYI Microstation Update 17 / ORD 2022 R1 now has a variable to turn on "Print Adjusted Colors" automatically when Transparency is set for a reference:
