I am using the config variable GPK_STARTUP_CONFIG = 0 to start geopak deactivated. With the .09.493 version, this does not seem to work.

You cannot set that variable to 0. That is for the geopak menu to select which product to activate.
If you simply want to no autoactivate, then use gpk_noautoactivate = 1
