I am going to test this situation in a template, but I wanted to offer a suggestion for a solution. Since you are creating a main surface and a subgrade alternate surface, the feature do exist. They just aren't in both surfaces as they should be. Try to use the Surface > Edit Surface > Copy Portion of Surface command and copy the feature in the first bench from the main design surface into the alternate surface you created. Then it will retriangulate to these features and you should have the first bench as well in your 'subgrade' alternate surface.

After experimenting with numerous permutations and combinations of end conditions and bench end conditions in series seeking different surface “layers”, as well as consulting various advanced InRoads experts, I have come to a conclusion regarding this issue.

If you connect any end condition in series to a repeating bench end condition (seeking different surfaces), the subsequent alternate surface will bug for the entirety of the first repeating bench end condition.

Possible Solution: My goal was to use the alternate surface as the subgrade for cross-sections. However, since the alternate surface bugs on the benching, I had to break up the template. I ended up implementing the LCR method, and just using the alternate surface for the center backbone to get the subgrade.
