Levels are showing as used but when i am trying to select them no object is found.
I have also tried to select the objects using select object outside working area command but that does not work either.

Looking at the file, it seems that the levels are coming from other civil elements that might have been in reference or have been copied from those files.

Levels could also be used for all sort of invisible elements (cell definition, dynamic view definition etc.) You can try to do a deep compress of your dgn (with all compress options checked).

4 psi is pretty good for hydrant flow tests. You're on the right track.
You can't based calibration of one flow tests. Run a few and look for patterns.
