I found that I can bulk export if I select only the main part of each group, this is challenging for a big model, but it seems that even if I 'hide except main part' the export will still export al parts even if they are not visible....

Yes that's correct. 

The users who need to use don't have access to check out the file, but can only open the file as a read only version. 

what is the way around for this other than making a copy of the long sections in MicroStation file.

From my answer above: user must edit MS-DGN-FILE1 and can check-out but the reference doesn't come.
So what's happening if user does a managed export of MS-DGN-FILE1 ?
Is the reference there ?
