To output rasters in Geotiff format, you need to replace "JPG" by "GEOTIFF" in the following line:

I think your problem is because they are clipped and were not geo refed at all but moved... where were these obtained from.. might be easier to recapture with some geo ref datum even if its not the one you want as you can reproject later..
