Go to the Tools> Options> Geometry tab and toggle on Read-Only for the Horizontal Alignment and Cogo Buffer, Apply, and save the preferred preference. The next time that you open the XIN and ALG files, the geometry should be read-only.

Have you tried the Geometry> Utilities> Create\Edit Alignment By Cogo Points command? See the corresponding help file for syntax.
